My favs have been Modern Times, Societe, Karl Strauss and Coronado Brewing.

I think Coronado is kinda looked down on by SD brewheads, but the location is unbeatable (right across from Imperial Beach), the prices are right and the food is really great.

Imperial Beach isn't as frequented by tourists either, so you won't have to deal with the traffic of Ocean Beach, Pacific Beach and Mission Beach.
