I wanna say the original cut of the video spent that second or two of footage not with the gun in his mouth, but of him pulling the gun out of his belt/pocket/pants and I want to say I distinctly remember thinking how heavy it looked for a kid to be raising a gun up.

As mentioned, the gun in his mouth seems to be the major difference.
They also used BOB’s awful 2011 remix with the “spoke in” way too upfront in the mix.

What are the differences between album version "Jeremy" and single version "Jeremy"? Aren't there more "whoaaa"s during that part? And maybe the bassline is more prominent near the end?

I could be misremembering but I think the actual single version of "Jeremy" (the one on the CD single) fades out at about 4:50, omitting roughly the last 30 seconds of the song.
