Good theory I heard on a podcast: Sylvie is Loki's daughter in the timeline she was taken from. Loki in the sacred timeline doesn't have a kid -- thus, simply having one makes her a variant / collateral damage.
I'm probably reaching but I thought the focus on the poster in the TVA hallway that said something to the effect of "did you catch
all of them?" in reference to variants was a clue. It's not just the prime variants that need to be pruned; it's also everything they touched and influenced.

Well, his prediction for what happens in the fifth episode is all wrong, so take that as you will.
But, as I’ve mentioned previously, I do think Kang is the big bad of the series. And there are numerous nods to him in E5.
