so a bureaucracy has to be responsive to the elected president? doesnt congress make the majority of laws and policies? so he is saying things like the FDA should adhere to the presidents whims and not congress?

In the US, the President leads the executive branch. Per the US Constitution, all cabinet level executive branch departments and agencies are under the direction of the President. That includes the FDA under HHS.
