I attended all of these shows and this would be tough selection.
The 2005 Gorge show has the brilliant acoustic set and the Tom Petty banter throughout.
The encores from the first 2006 Gorge show are some of the best encores I've witnessed. Encore 1 is top notch with it being all Ten era songs.
The second 2006 Gorge is solid. Lots of songs not played on the written setlist, though.
All 3 shows were scorchers in terms of temperature, especially in 2006.
The Spectrum run starts out with a decent night 1 and 2. There was a possibly of them playing the whole catalog ala Boston 2003, but they scrapped that idea (listen to night 2).
Of all the PJ shows I've attended, night 3 might have had the best crowd. The debut of 'Hold On', and that second encore with the reverse Mamasan Trilogy finishing with Baba...just top notch.
And of course night 4 (arguably their longest show) is full of surprises: Out Of My Mind, Bugs, Whip It, Sweet Lew, etc. While not as great as the previous night, the length of the show and the unpredictability of it all was incredible.
The World Series updates during some of the shows was also fun.
I would probably pick the Spectrum run, but just barely. If they ever do another official video release, the Spectrum shows would be at the top of my list.

The Gorge, 2006 was one of the best tours they have done to date.
