He said/she said, take it for what it's worth, but a know someone who is very close to some folks at Disney and Lucasfilm. Word is that Arndt's script was too family friendly for JJ. Apparently, what this guy is hearing is that JJ wanted a more adult/mature story and Arndt was penning more of a kid's film.

Yeah, the thing about that is, after JJ made Star Trek he saw Dark Knight and said, "I want the next movie to have more of that," and the end result was that he put darkness in the title.

Arndt, meanwhile, has been making a career of penning films that have a childlike or playful coating on top but very gripping emotional gravitas underneath. He also wrote Oblivion, which looked like shit in the trailers but played out way more like what I imagined a "JJ Abrams saw Dark Knight and wanted something that caught you by surprise and grabbed you emotionally" type film than Into Darkness ever did.
So one of these guys has a history of living on the thinnest of surface pretties, and the other has a shovel. If surface guy is telling me that shovel guy isn't writing anything adult enough, I have to assume that really just means the script doesn't feature the word "kablooey" enough and it does things that he doesn't understand.
