keeping in mind that i don't watch a ton of movies, i went through the top 100 from imdb and some other site (not one well known to me, I think it was called slant? not sure) - and picked out movies from the 90s that I've both seen and thought were very good.

more than ten here but I make up for it by not actually ranking any of them -

Dazed and Confused
American History X
Boogie Nights
The Usual Suspects
Being John Malkovich
Quiz Show
Trainspotting
The Grifters
Philadelphia
The Fisher King
L.A. Confidential
The Silence of the Lambs
The Shawshank Redemption
Glengarry Glen Ross
The Player
Fight Club
My Own Private Idaho
Starship Troopers
Goodfellas - (the first hour or so is MUCH stronger than the rest of the movie)
Velvet Goldmine - added at last minute since lv lists it, and i liked it quite a bit)


(I will probably track down Magnolia to watch too since it showed up on both list, but i usually don't think highly of Tom Cruise.)
