Add them to your cart, then enter the codes at checkout.
There isn't a way to put them in your cart, though. That's what I'm saying. There are boots available for purchase and then there are boots that are just in the archive and shit.

The bootleg codes only work for shows available in the PearlJam.com store. So far the 2005 and 2006 shows are only available through Nugs/LiveDownloads so you can't use the codes towards any of those.
