Lord Manderlay and others know this, and they're plotting to overthrow the Boltons and install John at Winterfell. His "death" complicates this, but since everyone believes he's coming back...

Because is Jon is legitimized then Bran and Rickon become Jon's heirs and there is value in keeping the king's heirs safe, and they might assume Bran is dead at this point.
And he has to refer to the young Starks as his "liege lord" to Davos because he can't let the cat out of the bag that Jon is the actual heir to Robb.
