Honestly, I'd buy that story more than some alternate timeline.
The world between worlds is not an alternate timeline. It is a gateway. I doubt that is his force ghost because he doesn't need the WBW to project his ghost to her, he could have done that anywhere. The only other person that we know of until now to have had access to it was Palpatine. Maybe he taught Anakin/Vader about it, but I don't think that is known at this point. My guess is it has something to do with Palpatine.
WBW is a gateway to other timelines though, right? So couldn't more than one Anakin appear there?
Yeah, but given that this is essentially season 5 of Rebels and there are only 4 episodes left, I doubt they want to devote that much time to the storytelling of it. More than likely it is Palpatine because he knows how it works.

Well, it wouldn't be a clone. It would be an illusion. Think of it as magic.
But also we don't know that's what happening.
The WBW isn't a path to alternate realtities. It's a point BEYOND time. An access point to all of time. But in-canon, in Rebels it's made very clear that you can't change the past or alter things. Filoni has been pretty open about this not being a multi-verse generator.

Ezra pulled Ahsoka from her point in time, yes. But that didn't alter things. That didn't create a new timeline or multi-verse. That's always what happened. Ezra, for example, did not then pull Kanan from his death in the timeline and save him. You should watch the episode. This is all really well explained there.

After losing Ahsoka to the World Between Worlds, Vader figured out how to go there, and this "Anakin" is the past Vader pretending to be Anakin.
You can totally do that. As for "that's not how this works" ... this is Star Wars, it works how it works until it doesn't work that way any more.

Maybe Anakin is a clone, and if they go the heir to the empire reimagining route, he is taking the place of the joruus c'boath clone character.
