I finished ADWD last week, so I'm just reading up on fan theories now. My thoughts as of right now:

-R+L=J makes perfect sense, and there's no way it's not the way the narrative is going. Apparently the elder Reed was the only other survivor of that mini-battle in Dorne, so I expect he'll spill the beans at some point. So either Melisandre revives Jon or he wargs into Ghost, right?

-I haven't heard any good theories yet, but I'm intrigued as to whether we'll get more of Patchface's background.

-Hoping Benjen isn't Coldhands; I've been waiting and waiting for him to reappear at some dramatic moment, and I'd feel cheated if he was "hiding in plain site." Besides, I feel like Bran woulda noticed, somehow.

-I'm extremely eager to read of Davos's adventures in trying to find Rickon, especially if he's on Skagos.

-I'm going to be looking forward to the ways in which religion is dealt with in the last two books; I think GRRM has done a good job presenting a number of different faiths (The Old Gods, The Seven, R'hllor, and other minor ones) without making any of them seem ridiculous or having any of them seem more credible than the others. There's obviously a religious element to the war that's brewing (against the Others), and I'm hoping that the narrative doesn't come down to something like: all religions are equally valid, because they're just interpretations of magic, or they all come from the same source or whatever.

-I want more Sam!

-If I had to rank the storylines I can't wait to pick back up: (3) Sam (2) Davos (3) Arya/anything to do with faceless men

-"Meh" storylines: Stannis isn't doing it for me right now.

I read a post on Reddit that tried to draw connections between Jon's death and the prologue of ADWD, where Sixskins wargs into the body of a wolf as he dies when he isn't able to take control of someone else's body. Something about the way he focused on the cold while he died, just like Jon does. Also, from the Wiki, at one point Sixskins talks about how he wanted to steal ghost and use his body because the wolf was "fit for a king" or something like that (don't have the page reference for that, though). I dunno if I'm entirely on board, but I think there's something there.

Also, interesting thread on Reddit asked: which major character will be the next to die? Lots of votes for Tommen and Myrcella, followed by Cersei and Jamie, maybe? That'd leave Tyrion as the only remaining Lannister. However, there were a lot of upvotes for the idea that Jon is dead and will stay dead, so that the most shocking death to come has already happened.

Tyrion and Jamie are the only likable characters you listed, so they'd be the most likely candidates.

There are so many red herrings in the season 4 trailer. It's going to be fun watching tv-only fans squirm.

There have been a bunch of 'Ned is still alive' theories on Reddit recently, but I'm not buying any of them.

If John really is dead, that'd be kinda lame. They never even got around to dealing with the fact that Ned obviously wasn't his father, did they?

While no one knows for sure (because Martin has expressly stated one way or the other), the prevailing wisdom is that no. No he's not.

I always assumed

Ned's sister was John's mother, and that's why Ned brought him home. All that push in the first book about how out of character it was for Ned to have fathered a bastard, and how unwilling he was to reveal the boy's mother's name (I think he makes up some name with Robert, but won't tell him anything else about her). His response to Caitlyn's anger is simply "he is my blood." Not, he is my son.

Then there's the whole thing about the Targ dude kidnapping the sister for a while, and Robert's willingness to kill any baby with Targ blood. I just figured Ned claimed the baby as his own to protect it, and did the very Ned thing of living stoically with his wife's bitter hatred and the whispers behind his back as his punishment for doing the right thing.

the one thing about that kind of bothers me with that theory (which is think is actually the truth) is that

i don't understand why Ned didn't at least confide with Catlyn who Jon really was. Howland Reed is the only living being that is still alive and knows the truth so i guess at some point he'll spill the beans...
