In this case they might. Rhaegar was already planning to force an abdication by calling a great council, that's why he gathered the Lords at the Tourney of Harrenhal. If many in the realm were ready for Rhaegar to be king, it wouldn't surprise me if some in the Kingsguard were already treating him that way.

I forgot about his clandestine organization of the tourney. So, assuming that he didn't marry Lyanna and Jon isn't legitimate, I suppose that makes Jon a Blackfyre? Or did Targaryen bastards stop calling themselves that after the rebellion?

I think you have to be exiled to be a Blackfyre. Bloodraven was a bastard to but he didn't adopt the Blackfyre name or cause.
