One thing that anti-midi-chlorian fans often miss (and I do consider myself anti-midi-chlorian) is that the nature of the Force changes between nearly every single movie. If you look back at the original Star Wars ('77), there's really scant evidence that the Force actually exists. Is there anything that happens in that film which is credited to the Force that couldn't be explained by hypnosis, the power of suggestion, or someone whose charisma is maxed out? Vader chokes Motti through suggestion, Ben talks his way past some stormtroopers, Luke lets his other senses take over to deflect those blaster bolts, and Luke hears Ben's voice in his head after going through the trauma of watching him die. Probably the only thing you can't talk around is Ben's body disappearing after he dies. This all allows for Tarkin's skepticism and Owen's dismissal of Ben as a crazy old man--there really isn't much to the Force than being in-touch with other people and being able to bend them to your will. There's a fan theory that--like for everything else--Lucas didn't plan on having the force be a levitating, cartwheel-spinning, throwing-objects around, making-life-out-of-nothing power at first, and that he only got around to that idea when he was revising Leig Brackett's draft of The Empire Strikes Back.

That original conception of the force is the one I like better because it leaves room for doubt--even if Ben really did believe in the Force, there's a chance it's all hokum and he bought into the wares of a snake-oil salesman as a young kid, just like he's doing to Luke...and the cycle continues. One part of the early views of The Force Awakens that I like is that that idea of doubt has returned...but I'm sure we're going to be back to Prequel-level Force powers pretty soon thereafter.

There are plenty of ways midi-chlorians could've been introduced in the prequels to make them more interesting. Maybe half of the Jedi council believes that that's where Force-attunement comes from, and the other thinks it's just a coincidence/over-thinking? (I'm basically stealing this idea from a book called The Intuitionist, which is about elevator repair.) That'd build some tension between some really flat characters (Qui-gon and Yoda, really) and help bring that idea of doubt back. But that'd take some really sharp, interesting writing, and I don't think Lucas was up for it.

Probably not. For better or worse, he got to make his own movie instead. Being the director for a Disney Star Wars movie is probably not unlike being an assistant manager at Taco Bell.
